In FMA Ed and Al fight to acquire the Philosopher's Stone, while in Busou Renkin Kazuki fights to be rid of it. The Philosopher's Stone is present in both series, but to vastly different ends. While alchemy is used through Kakugane to create a unique weapon derived from the user in Busou Renkin it's used to modify objects and the world around you as both indirect and direct ways of fighting in FMA. Alchemy exists in both series as a means of fighting, but has additional uses in FMA. The main points tying Busou Renkin and Fullmetal Alchemist together would have to be the presence of alchemy, the Philosopher's Stone, and homunculi.
